I dunno if this is the right forum, but we shall see. Ok so using your guide, I made an MPEG2 movie file and it is great quality and all. Now I wanna add the audio on top of it. I have it in both the original AVI file, and I have it in a .wav. What can I do to add it to the MPEG2? I looked for some guides, but found nothing concrete.

You don't add it to the MPEG file. You load both the audio (WAV) and the video (M2V) files into your authoring program and link them there. MPEG files can only have MPEG audio. If you want the full quality of uncompressed audio, you need to keep it in a separate file and join them only in the authoring program.
If your authoring program only supports MPEG audio, then I would recommend using BeSweet or TooLAME to convert the WAV file to MPEG audio. TMPGEnc is a very good video encoder but it's not brilliant for audio.
